Menzimer Aircraft, the guys that make the MAC servos, has a position sensor and LED bar-graph-type sensor for about $85. I bought one and have it mounted on the back of the aft spar with a little model aircraft pushrod connecting it to the flap bellcrank. It's mounted in the fuselage, down by the flap motor. No weather problems.
A similar unit could be mounted to the underside of the stub wing skin (the top of the wheel well) and connected by a model airplane pushrod to that little arm intended for the cable-actuated inner gear doors. (You didn't cut it off, did you?) A small cover should keep the water out.
