Where the motor breaker (50 Amp) is located is your choice.  If I were to be on a long cross country and I had to emergency drop the gear, I would prefer not to sort thru the luggage behind me to find the breaker.
 
The one on the panel is probably solely for the relays (5 Amp) if your airplane is wired per the Lancair directions.  Lancair has warned you pull the relay breaker anytime the motor breaker is pulled.  Just a little thing to remember.
