It's not a matter of certification so much as factory warranty and support, and most dealership agreements prohibit the shop from selling radios "over the counter". If you do your own installation, make sure you have the support of your local shop, or you'll likely have trouble with any warranty claims. Personally, I am somewhat sympathetic to the manufacturers position here, as there are a lot of ways to screw up an installation job.
There's also the matter of IFR certification. The shop can be a big help there as well.
