I would guess that you have a portion of your mixture map "corrupted" or mis-programmed. Just a hunch.. either that or (not knowing a single thing about your upper deck setup) perhaps your MAP sense lines are in a turbulent spot behind the throttle plate(s). Just thinking out loud without any practical experience to back it up.
