The exhaust makes an immediate turn down and then back, from the turbo, since the engine is mounted "backwards" with regards to car assemblies. You may want to consider a "plugs up" engine orientation, but that will involve further customization work on your part.
With a turbo will I still need a muffler and if I do can I get away with a much small and lighter constructed one without it self destructing by the exaust gas pressure?
I am not seeing/hearing of people running mufflers on the aviation turbo rotaries. That being said, when the wastegate valve is open, there is unmuffled exhaust being let out.
Am I better off buying the cowl from Vans with the snorkel out front for extra cooling?
  
I am betting that you will need more ducting/scoops than is provided for on the Van's cowl. You can add your self, or build a completely  custom one. Quite a few rotary guys can attest to Cooling airflow being a major consideration for both oil and water cooling.
