I agree the rod was a pain for if tightened it might cause a leak from a split o ring your fix is the correct way to attach this pump watch for cracks in the mounting area  later bill

I found the rod passing thru the bottom of the tank unacceptable as well so I filled the hole with weld.
I also had a sealing problem at the top, as the tank was out of round where the pump O-ring seals.
Here was my solution.  Somewhat time consuming.
