We were a bit concerned about getting 'stuff' in the hydraulic cylinders
during construction as well, but took a slightly different approach to
protection.  The cylinders are provided with plastic AN threaded plugs for
the ports which we removed and drilled with 1/8" holes into the center of
the square portion to allow air to vent during cycling, then replaced the
plugs into the cylinders.  Anytime we are not cycling the gear we simply
screw some #6 sheet metal screws into the little holes to keep foreign
material out of the cylinder.  With the screws removed the 1/8" holes
allows plenty of air to flow and at the same time are small enough to keep
most everything out of the cylinder.
