Congratulations on your purchase of a Lancair 360. I'm sure you'll have many happy hours flying it. Regarding the left hand throttle, I put one on my Legacy because I learned to fly with my right hand on the stick and left hand on the throttle and that felt more natural to me. If the other way is more natural to you, then by all means change it. That's one of the benefits of Amateur Built Experimental; you can change things, so long as you can find an A&P who will sign it off for the (annual) condition inspection.
However, except for safety of flight issues, which must be resolved immediately, I'd suggest not making any changes until you've flown it for a hundred hours or so. Your airplane is a complicated collection of interrelated parts and systems and what seem like minor changes can have unexpected consequences in other systems.
You might want to study the 360 assembly manual, which will help you understand the nuts and bolts (literally!) that make up your airplane. Compare the plans with your own airplane and note the differences. If you don't have a complete wiring diagram, start making one, a circuit at a time.
