Steve, go back and read the instructions on Mode 1.  The operation is different than for mode 3.  In mode 1 it does not make any difference how many times you hit the store switch, only the position of PGM (left) knob determines the correction value used when you hit the store button.  Also see Mode 9 which is similar to Mode 3.  Know the operations of the various modes by heart before tuning the EC2.
 
Remember that Mode 3 is a fairly fine adjustment.  It takes about 25 clicks on the store switch to run to the end of the range in either direction. 
 
If Mode 3 doesn't make any difference it means something isn't right and you should stop everything and fix it.  Do not taxi, do not fly, do not pass go, you get the idea.  I would suspect a wiring error in the connections between EC2 and PCM panel.  It is likely that NONE of the programming modes are working based on your description of tuning results.

I have leaned mode 1 as far as it would go.  I can turn the mixture control to about 8-9 o'clock and get the correct mixture.  I tried mode 3, and it does;t seem to do anything.  While watching the air/ratio gauge at about 2000 RPM's, left knob at 9 clicked the store, no change, clicked it 3-4 times more, still no change.  This was with the mixture knob at about 9 also, so I could see any change on the LED bar graph of the ratio gauge.
 
Mixture seems to be rich at every setting, but better at higher RPMs.  Lower RPMs are really rich.

To make any meaningful comments I'd need to know if you tried the easiest things first.  If the engine is running too rich, did you turn down the mixture control? If so, what happened?  If that wasn't enough, did you reduce the injector flow rate? (mode 3).  Is it rich at every throttle setting or just a few? 
 
Sounds like something has gone bad with wiring on the coil test issue.  Sounds like you still have power to the injectors when you turn the EC2 off causing it to continue running.  Correct this right away if so.
