Chris, I had the same problem in my Glasair and thought that it was something that I did.  I told the avionics guys that installed the Trutrac auto pilot and they said that I was crazy, but it kept on happening, but not all the time  that I used the com.  They eventually installed a separate button on the panel and that I use to talk to the ATC,  instead of the mic switch on the joy stick.  That seems to have corrected the problem, at least on my Glasair.
