It depends on whether you are going to have the plane judged at major fly-ins or not.  If not, the choices are many, but sealing the glass in the gear wells with something is recommended.
 
If you have the plane judged at major fly-ins such as AirVenture, or the regional (some EAA) events, the judges will look in the gear wells. (I have judged at fly-ins)
 
The gear wells on my plane are painted white as is the rest of the plane.  They are not finished as nice as the inside of the engine cowls, but I consider them having an upgraded finish.  The plane was awarded grand champion at two large regional EAA fly-ins. 
 
With all the very nice planes being built recently, the judges are having to go to minute details to discern differences to avoid judging ties.  Recent reports indicate wheel well finish and other items like compass correction cards are being evaluated.

Just wondering what kind of paint is everyone using to paint the wheel well.See some grey paint in some website. Could it be the primer or fuel tank coating.
