I had the exact same problem with the stiffener not fitting in the back even after I had cut it at the rollover.  I asked Mark if I could just make two cuts on the sides (essentially cutting the stiffener in two) and he said that is just fine.  So I did that (a little aprehensively at first), then layed up 6 or 8 bids (can't quite remember) 14" long over the cuts.  The crack left was only a sliver and it made all the difference in the world at the rollover.  I was so pleased with it afterwards, when the stiffener actually fit!
Also while on the subject of the canopy, when it came time to put the canopy skin on, Mark gave me a good idea that worked well.  Instad of using some kind of plywood support to brace up against the outside of the skin, just go to the hardware store and get some machine screws and area washers and run them (horizontally) through the skin, stiffener, and canopy seal joggle.  This works well to keep the skin up against the stiffener and also to hold the whole thing tight against the fuselage.
One more thing to note before doing the skin is that even though the skin might fit really well before bonding it, once you get some flox in there and you're busy gettting that thing on it won't fit quite as well as it did when dry.  Mark had a good idea about fixing that too, but I'll let you ask him about that one 'cause he explains it much better than I do.

Keepin on...
