John, I don't know about third Gen, but assuming its the same as 2nd gen - if you remove the top thermostat housing, the 1/2" dia hole can be seen by looking straight down into the part remaining on the engine , the hole is on the bottom of that part of the housing.  Also your thermostat should have a protrustion that is mean to plug the hole when the thermostat is open.

John, I would tune using the air/fuel indicator.  I would establish an rpm say starting at 2000 and initially go up in 500 rpm stages.  Let the engine stabilze at an rpm and then check the air/fuel indicator.  Then adjust the manual mixture control (right knob) until you have the LED where you want it.  I would initially shoot for the middle of the LED range or perhaps one higher.  If the engine appears to be running like you desire, then having selected mode 1, turn the program mixture knob (left knob) until it matches the phyiscal orientation of the knob on the manual mixture.  Then press the program button once.  That should set that mixture for that rpm and manifold pressure.  Then move up 500 rpm and repeat.  That should get you in the ball park. 
 
I suspect that with the 550 ccm injectors the default setting that the EC2 comes with might be a bit on the rich side.
 
Glad to hear you now have cooling and confirmed you have oil.  I doubt you have damaged the turbo.
