Very little diagnostic info in message Steve.
Same questions as usual:

A & B same?  
Mixture knob make any difference when running?
Either Coil disable (leading/trailing)  make any difference?
Exhaust temp is better indicator of dead rotor.  EGTs the same?
Would engine respond to throttle when running?  What rpm did it run at?

Zero rpm indicates that primary injector is not firing.  (The one that the EM2 is hooked to).
RPM during cranking indicates that you are getting pulses then.  Sure EM2 is not hooked to secondary injector? (which would fire during cranking due to high MP)

I started the new engine this weekend, after getting the intermittent spark issue resolved, only to discover that I have some other issue.
When I tried to start the engine, it popped several times on successive turns, but wouldn't start.  After trying several times, I did get it to start, but it seemed to only be running on one rotor.  It died after 10-15 seconds, and I could not get it to restart, so I pushed it back inside and charged the battery.

I tried it again yesterday, and had a very hard time getting it to start.  It finally started, and I ran it for about a minute.  It ran very rough, and felt to me like it was running on only one rotor again.  After shutting it down, I felt both rotor housings to determine which one was running, and I was surprised that both felt the same temperature.  I suppose that this means that it was running on both rotors, but very rough, and not much power.  Both were warm, but definitely not hot after only a minute or so of running.

I get a consistent popping when cranking it over, that feels like the timing is way off.  I double checked the static timing and verified it was 35 BTC.  I tried moving it to about 25 BTC, and while I did not get it to start, the popping was the same.

I also verified that the injectors were wired correctly, by checking each one from the EC-2 connector.  The injector diagnostic, and ignition diagnostic check fine.  The only thing that I noticed that was odd was that while cranking, the EM-3 showed RPM (250-300), but while running it was reading zero.

It has been several months since I've added any fuel, so I was thinking of draining the fuel tank, and putting in some fresh fuel, but I suspect that is not the issue.
It seems to me that the timimng is way off or something.
