Assuming the same injector size, the EC2 would need Mode 3 adjusted for the mixture of Ethanol / Gasoline in use. Without adjusting Mode 3, it would be still be within the range of the manual mixture control as long as you didn't mind having the mixture knob at a different position depending on the fuel in use.
You might want to use a slightly larger injector size if you wanted to run 100% Ethanol.

I vaguely seem to remember the MegaSquirt people working on a capacitive sensor to adjust for ethanol. I don't know who is working on it, or what state of operation it is in.
