The EC2 or 3 does not care what is being squirted through the injector.  There is only one minor rub.  Assuming the same injector size, the EC2 would need Mode 3 adjusted for the mixture of Ethanol / Gasoline in use. Without adjusting Mode 3,  it would be still be within the range of the manual mixture control as long as you didn't mind having the mixture knob at a different position depending on the fuel in use.

You might want to use a slightly larger injector size if you wanted to run 100% Ethanol.

Regarding power, the consensus of the car guys that are running 100% Ethanol, you can expect to make slightly more power partly due to the higher evaporative cooling but you will need to burn a lot more of it (about 2X in piston engines, no experience known in rotaries (Lynn?)

I know the concerns about the effects of Ethanol on hoses and other flexible ancillaries.
The reason that I am even thinking of running the engine on ethanol is there might be some federal money out there for R&D passed out through one of the local Universities.
