The top hole takes oil down to the main bearings. The bottom hole leads to the pressure relief valve.
On older rear housings [ < '88 ], oil comes in via a port down low on the housing and the lower hole is the inlet to the filter housing. Later housings have the incoming oil coming directly into the side of the oil filter mount.
