I do exactly that, two headers one for each exhaust port.  Here are two possible downsides, louder exhaust note - its a fact that putting the two into one collector and muffler makes it easier to lessen the noise factor.  The second possibility is that with the right lengths you may be able to get some scavenging effect by combining two headers. 
 
The plus side is easier to fabricate and perhaps less exhaust back pressure.

What downsides are there to running individual exhaust pipes from each rotor instead of combining into a manifold and single exhaust.  This question came after seeing a picture of a P-51, which has 12 individual exhaust stacks.  The immediate advantages are: easier fabrication, no need to allow for manifold/pipe expansion.
