My bet is an intermittent connection between the AOA Pro and the flap sensing switch, to include the ground to this switch or the switch itself. Each time the connection "makes" with the flaps extended, you'll get the warning. With the flaps retracted, the flap sensing switch is open, not allowing this input to the AOA Pro to sense ground, so no warning.
