Without pix I cannot determine the exact problem that you are having.
 
I use p-strip weather seal (Home Depot, Ace, ?) and I do not separate the strips. (I would call them "m" strips).
 
 
Ignore the ugly plastic plate below the latch grabbers - it is used to rest the canopy on the extended fingers to prop the canopy open during taxi.  The m strip attaches nicely and follows the canopy roll over curves.
 
The next picture  is worth studying the seal attachment.
 
 
Although it is hard to see, several layers of foam double sided tape are used between the canopy and the m strip for a better fit to the fuselage roll over.  BTW, you can see how the extended fingers rest on the plastic plate.

This is my 3rd time to do a fit and release on the canopy d seal and it keeps on twisting on the canopy rollover behind the passenger.
I elected to do the seal up into the canopy sides continuing around the radius and up around the rollover and continuing down the other radius and forward to the front of the canopy.
If someone had better luck other than fit and release please let me know.
