The TWM throttlebody, however has two male fittings to which the hose could be connected.  They are both in the same area, so it shouldn't matter which one I connect to.  The question is.....Should I plug the one that I am not using? 

You can use either, but you can also use both.  Back when I was having all my problems getting rev-1 to run, Tracy mentioned that there was a slight advantage to connecting both tubes together, and then to the computer.   There's a strong pulse as the intake of each rotor occurs, and having the computer connected to both rotors at the same time allows it to see pulses from both.  This has the effect of doubling the frequency, and more or less averaging out the vacuum signal.  I never saw any improvement from trying that, and in my current version, I use two separate lines.  One goes to the A controller and fuel regulator, and the other line goes to the B controller. 


Do you just turn the pumps off for a few seconds and then turn off the ignition, or just turn off the pumps and let the engine die from fuel exhaustion, similar to pulling the mixture lever to shut down a Lycoming?  

As others have mentioned, just shut off the pump and let the engine die.  It will be surprisingly quickly.  FWIW, I got my couple drops of fuel after shutting down with the EC-2 power switch yesterday, so I guess I'll have to try to remember to use the pump switch, or injector disable switches.
