Is your MS2 the full-bore Megasquirt? If you haven't tried their forums, you might give it a shot. Someone might be willing to share their fuel/ignition maps, which would at least get you running. If I had to replace an EC2/3, I'd surely look at the Microsquirt. Supposedly, the rotary, including the Renesis, is included in its options now. It seems to be closer to plug&play than the Mega products. (But no hands-on experience).
