The mystery hole is the coolant drain plug for the engine block (goes to the coolant passages.
As far as the other holes go, I made up steel spacers for the difference but can't remember the exact distance. It is somewhere around 1cm. I used a flat plate to mount my alternator there and it worked very well. Mike Wills used them for his engine mount/alternator and that is really beautiful.
