I use the diffusers in both the primary and secondary.  If I were to chose, I would say they offer more benefit with the primary injectors in the block as these are  closer to the port and have less time for the fuel spray to atomize.

Is there an easy way to remove the small plastic looking diffusers located in the intake manifold secondary runners?  If I do remove them is it worth placing them in the new holes I'll be drilling to place the secondaries on the side of the stock six port manifold vs. the top (Tracy's idea from 1998 or so).  I appears that it may be possible to push them out to the inside (or outside), but I can't tell for sure and don't necessarily want to break them if there would be some benefit in reinstalling them later.
